"Sounds like your LNB settings may be wrong. Try changing the local oscillator settings from 11300 to 10750 or vice-versa. The best option though would be to do a factory reset then find your LNB settings and autotune Freeview from there. "
"I picked up a few extras using the transponder numbers above, but they are mainly sky channels that I don’t have access to. Still no tv3 channels :/

"No I don’t have prime either. The dish seemed fine immediately before swapping to the new setup (I.e. we had all channels).
Maybe a have only scanned one transponder then... what’s the other one called?

"Mostly built-in Freeview works of a UHF aerial. Unless the tv has a built-in satellite tuner you will need to use a UHF aerial. If you used a push-in plug that will be UHF. If you used a screw-in plug on the TV there may be issues with the satellite…"
